Can anyone tell me what goes through the manifold and muffler to hold it in place from moving? There is a hole in the top of the manifold where the muffler attaches but it does not go all the way through manifold.

You did not say what tractor you are putting the muffler on, but the hole on the manifold is normally there to bolt through the flange on the muffler if the hole does not go all the way through the manifold.

There are supposed to be 2 holes on the side of the manifold.  The one you can't see is probably broken off and rusted.  It will need to get drilled out and the hole re-tapped.  Best to run the tap through the other hole too.    For bolts, use brass bolts only.  The one that does not go through the manifold will need to be cut shorter.
This is on my WD45 ...

I believe a C would have only one bolt vs two on a WD45.
