question:  Am I correct in "presuming" (not assuming) these two bolt holes are supposed to be separated as shown?
 
Why is there never time to do it right the first time, but always time to go back and fix it?

Yes.  If they WERE cast together, they'd separate immediately upon firing up, because the top side (exhaust) expands in operation, while the bottom (intake) contracts.
