D17 transmission

The series IV D17 that I bought got engaged in two gears at once when I tried for reverse. Removed the trans cover and lined up everything in neutral. Put it back together and it seemed to work alright. It makes a loud clunking noise in second gear. Had cover off again. Bottom of shifter and rails and forks all look good to me. I think that I have everything aligned properly when I put the cover back on. Any ideas would be appreciated.

Mine made a tapping noise, input bearing was bad.

Not knowing the abuse, may have broke a tooth off on 2nd gear.  I never had the top off a D17 transmission, but you should be able to remove the top and jack one wheel up and roll the gears around and inspect them.
