I’m replacing the real seal in the gas engine amongst some other engine work. The one I took out off the engine was rubber but the one that came in my gasket set was felt. Does it matter what it’s made out of?
Also, is it critical that I don’t cut the felt seal to length after getting it packed into the lower half. I did and the manual said not to. I just assumed the supplier cut a length longer than necessary...

You'd be wrong. Cutting it shorter will make it LEAK. Not gluing it in each groove will make it LEAK.

Does it matter what I glue it in with? I have black silicone in my shop.

I've always used 3M-8001 yellow weather strip adhesive. RTV would not be my choice.
