What larger valves will work well in a farm stock WC with a WD45 crankshaft and flat top pistons?

I do not know... but for your rpm and displacement,will bigger valves make a difference? I got the impresson that port and manifold work were more important,but I have been wrong before.

You are correct. Port and polishing will give you an improvement and without it larger valves will not do much.  The porting will come first in any case.
