I have been looking on the internet but have not found clear answers. Can someone give me a rundown on engaging the pto on a WD. Do I have to be in a gear? What way does what for the hand clutch. Also what is the pull push rod next to the parking brake handle for?

The gear you are in has no effect on the PTO. You can be in any gear, or neutral.
You need to step on the foot clutch before attempting to engage the PTO, and the knob you are asking about IS the PTO control. Back to engage; forward to disengage.

The hand clutch (which disengages the rear wheels) goes back to engage and forward to disengage.

My advice is to use the foot clutch to shift gears and the hand clutch just for stopping/starting motion of the rear wheels.

Another question, should the tractor want to move in gear with the foot clutch engaged but the hand clutch disengaged?

That is not uncommon. Cold heavy grease will be the worst but once warmed up even that shouldn't be trying to drag tractor. Your hand clutch is running in same oil as rear differential.
