As much trouble as you are in, you should pull the valve cover. Place the crank pulley on TDC. Both valves on the #1 cylinder should be loose and both valves on #6 should be tight. If this isn't so, rotate 360 degrees and it will be right. Back the engine up to 40 degrees BTDC and then forward to 26 degrees BTDC. At this time your marks inside the injection pump timing window should be aligned. I assume they are not, so the pump body either needs to be rotated, OR the pump driveshaft rotated one tooth in whatever direction it takes to get the pump marks to line up.

If I remember correctly from my rebuild, the key on the crankshaft should be straight up (this should line up the dots with the cam gear and line up dots on the idler gear) and #1 should be TDC. Also, at that time the injection pump shaft (pump side) should be vertical. At this time the timing marks on the pump should not be lined up. When you roll the engine for timing the marks in the pump should align. Sound like your off 180+/- degrees

I’ve rotated the motor a 1000 times. I can’t get the tdc with just 4 rotations of the crank. That seems very odd.Does the injection pump mark rotate the same as the cam?

If you truly have the crank gear and cam gear marks in time, DO AS I SAID. FORGET ALL THE OTHER MARKS. A-C EVENTUALLY ELIMINATED THEM BECAUSE THEY WERE TOO CONFUSING.
